They are definately 2 seperate limited companies according to Companies House, the blues BTW still have their registered offices at the Arms Park.

Sorry Wayne S on further investigation you are correct CRFC are the parent company of Cardiff Blues, so our tennants are facing a winding up order.
Out of interest their accounts have just been published for the year ending May 2009 show they made a loss of £507,503.
Their wage bill was £5,349,376 on a turnover of £7,915,341 and 2 directors were paid a total of £192,000 in wages.
In May 2009 they owed the taxman £620,287 and had total debts of £7,446,462

Doesn't it affect them though if Cardiff Blues Ltd is a wholly owned subsidiary of Cardiff Rugby Football Club Ltd?

Correct Wayne.
It is clear from the accounts that CRFC is the holding company for Cardiff Blues. Therefore if they get wound up then so do the Blues.
TBH with a wage bill of £7m the Blues HAVE to be part of the problem as you don't pay that amount of cash to part-time Rugby players

What normally happens if a holding company goes bankrupt any subsiduary companies are treated as assets and either get sold or are wound up as well.
If a subsiduary company goes bankrupt it is normally treated as single entity and there is no affect on the holding company who wouldn't even be held liable for any debts.
In Southampton's case the holding company went into administration in an attempt to avoid the 10 point deduction. This was on the advice of our very own Keith Harris as SFC tried to argue it wasn't them in administration but the holding company.
Eventualy as you rightly point out the whole nonsense was thrown out by the courts.
